This exact issue was already brought up last year, which is why this refers to them as "regions". There's nothing wrong with calling them regions, right?

I think the best way is to just leave those field void. People could sometimes have very different opinions on which is country or not. For example, Constitution of Republic of Korea doesn't state North Korea as a country.
Even we don't explicitly write the word "Country", people will generally think it's something like country information. Now people could think themselves, whether that's a country field, or region field, or some asshole's name, or eh, whatever. Now it's politically correct, so why should we care.

The region of Estonia is NWERC, not NEERC. Also, Germany and the Netherlands belong to NWERC, and Portugal belongs to SWERC.

Basically, Estonia is in NWERC now because we asked to. Perceived cultural relations like you said were among the reasons.
There's also the language barrier. Here, young people who are not Russians generally don't know Russian. The actual NEERC contest is in English, but mostly everything around it is in Russian. At least some of the opening/closing ceremonies have been in Russian, for example. Even in general, being in Russia without speaking Russian can be somewhat annoying. I rememeber at NEERC I asked one of the volunteers for something and someone had to translate. I can manage it (seeing as I'm in Petrozavodsk right now) but maybe some people can't.
If I recall correctly, Latvia and Lithuania were also offered to switch but there was no interest (I think even some resistance).
This one probably isn't an actual reason (in the sense that I doubt anyone considered it during the region switch process) but as a contestant, I really like that in NWERC they use Linux. I remember almost destroying a computer monitor in Minsk once because of Windows :P.
NCPC was probably more of an afterthought though. The other subregionals of NWERC made even less sense. And we got some "Eesti can into Nordic" memes out of it. For example the ICPC website at one point said the NCPC was for "the Nordic Countries and Estonia".
